We are trying to be patient. She gets a time out on the bed when she is naughty and she looks so sad that we always give in in 2 minutes.

I think time out on the bed is not so good, Totoro get more stress when she is alone. Better to give her a chew toy while you are in the room. But every dog is different, so ask your vet too.
